I have purchased the scanner and set it to scan directly to a network folder. When I scan a document (duplex printed), the second page is always the first page. Is there a way to change this (other than placing the paper face down in the scanner)?

According to the instructions, the paper should be placed face down, with the reverse side facing you. The paper must be placed in the intended direction.
